چکیده

We deal with a variant of the well-known Longest Common Subsequence (LCS) problem for weighted sequences. A (biological) weighted sequence determines the probability for each symbol to occur at a given position of the sequence (such sequences are also called Position Weighted Matrices, PWM). Two possible such versions of the problem were proposed by (Amir et al., 2009 and 2010), they are called LCWS and LCWS2 (Longest Common Weighted Subsequence 1 and 2 Problem). We solve an open problem, stated in conclusions of the paper by Amir et al., of the tractability of a log-probability version of LCWS2 problem for bounded alphabets, showing that it is NP-hard already for an alphabet of size 2. We also improve the (1/|Σ|)-approximation algorithm given by Amir et al. (where Σ is the alphabet): we show a polynomial-time approximation scheme (PTAS) for the LCWS2 problem using O(n) space. We also give a simpler (1/2)-approximation algorithm for the same problem using only O(n) space.

On the Longest Common Parameterized Subsequence

The well-known problem of the longest common subsequence (LCS), of two strings of lengths n and m respectively, is O(nm)-time solvable and is a classical distance measure for strings. Another well-studied string comparison measure is that of parameterized matching, where two equal-length strings are a parameterized-match if there exists a bijection on the alphabets such that one string matches ...

Approximation Algorithm and Scheme for RNA Maximum Weighted Stacking

Pseudoknotted RNA structure prediction is an important problem in bioinformatics. Existing polynomial time algorithms have no performance guarantee or can handle only limited types of pseudoknots. In this paper for the general problem of pseudoknotted RNA structure prediction, maximum weighted stacking problem is presented based on stacking actions, and its polynomial time approximation algorit...

RNC-Approximation Algorithms for the Steiner Problem

In this paper we present an RNC-algorithm for nding a minimum spanning tree in a weighted 3-uniform hypergraph, assuming the edge weights are given in unary, and a fully polynomial time randomized approximation scheme if the edge weights are given in binary. From this result we then derive RNC-approximation algorithms for the Steiner problem in networks with approximation ratio (1 +) 5=3 for al...

Fast and Deterministic Constant Factor Approximation Algorithms for LCS Imply New Circuit Lower Bounds

The Longest Common Subsequence (LCS) is one of the most basic similarity measures and it captures important applications in bioinformatics and text analysis. Following the SETHbased nearly-quadratic time lower bounds for LCS from recent years [4, 22, 5, 3], it is a major open problem to understand the complexity of approximate LCS. In the last ITCS [2] drew an interesting connection between thi...

Approximation Solutions for Time-Varying Shortest Path Problem

Abstract. Time-varying network optimization problems have tradition-ally been solved by specialized algorithms. These algorithms have NP-complement time complexity. This paper considers the time-varying short-est path problem, in which can be optimally solved in O(T(m + n)) time, where T is a given integer. For this problem with arbitrary waiting times,we propose an approximation algorithm, whic...
